2 just fits nicer with the rest of the game. The pixel size is 3, right? Perhaps you could add more detail or shades of green, or an overlay depicting blades of grass somehow. My main suggestion for 2 is that you make the colors closer together in their shade of green. Still clearly different and distinguishable, but with reduced contrast.
Or you could keep them the same. Or, you could add [light, but still visible] shading to the squares. My final random idea is to make the squares the same size as the game layer’s pixels (2 or 3 from the looks of it).
Overall, I vote for 2 because it fits the game better in my opinion; although the game is yours so the final decision is ultimately up to you.

I came up with another idea but its really weird and could break the whole entire concept of wasps
Wasp flower
(Sorry I have no idea how this would look lol)
Pros: Can’t be hurt by wasps because the pollinate it
Cons: There has to be a bee hive (or an empty hive?) next to it.
And it kills bees and flowers that aren’t the same kind.
(The empty hive idea could work with the bee flower as well.)
Also is there going to be certain things that you can get after certain levels or is that already implemented and I’m just not noticing it?

Maybe in the future, but at the start of the game you will only get flowers that produce pollen
