So in my game when you kill an npc it dies playing an animation and un enabling it, but doing so makes it overlap on every object.

Leave the head crab on layer 1 and put the player and other enemies on layer 2
i see what you mean is it when you kill the head crabs and walk pass them it overlaps you its not a glitch just set the players display order to 2 or higher than the head crabs that way it wont overlap

No problem any time also for your zombie character just use one of the basic ones and make it tented with dim light blue pants
